I have a ups that will put the computer to sleep/hibernate or shutdown the computer if there is a power cut.
No matter if I use sleep or hibernate when the PC-3000 data extractor is running and the system is put to sleep or hibernate when it wakes back up it can no longer "talk" to the drive.
It keeps stating a SATA error of some kind.
Is there anyway round this by using a special power mode or switch when starting the software?

When you create task select Modify MBR for target drive. So in next restart Windows don't mount target drive.

There is a button on the right side labeled 'reset PC3000 utility' in the column where 'hardware reset', 'software reset', 'recalibrate', etc. is.
Clicking on that will fix this. I often put my PC3000 PC to sleep to swap destination drives and have to do this after waking to restore normal functionality.
